Whenever my company's spam filter determines a message is spam, it will
throw a SPAM: tag in the front of the Subject: field. Is there any way to
set up a rule using the out-of office wizard to not reply to those or would
it be better to create a custom out-of-office rule and toss a rule for
tagged-messages above it?

This is a wild guess, but try creating an inbox rule that does something to
the "spam" message and tick the stop processing rules. This might be enough
to suppress the out of office assistant from working on the message since
OOA rules are supposed to be run after the inbox rules.
