Best would be that the AV vendor completely and carefully prepares its scheduled scan, then you have only to set the hour of beginning, and the pre-made tasks would:
1) *if necessary* start or de-standby or de-hibernate the PC,
2) perform the requested scan
3) *if necessary* undo the (1), i.e. accordingly and relevantly shutdown or standby or hibernate the PC.
Unfortunately in real world most AV vendor (as most software vendors) rarely sell finished product, so, while you can usually rely on your AV vendor for just the scan, you better set by yourself the sub-tasks (1) and (3); unfortunately this means they can't be properly dependent on each others, so you have to set the times with the required carefully thought gaps.
For task (1), of course you can *from Windows* (sans touching the BIOS) schedule it so it will wake your PC in due time. For this, in "Start > Programs > Accessories > System Tools > Scheduled Tasks", double-click the task (2) (i.e. the requested AV scan), and in "Settings > Power Management", check the case "Wake the computer to run this task". This worked sans problem in Windows 95, 98, 98SE, 2000 (but I couldn't so far make it run in XP Pro).

XP Pro system? I never needed to in the past but now with the virusscan taking an hour I would like to have the laptop shut down after the scan completes.
