HKLM\SW\MS\CurVer - "Run" key not working

The reg key:
[HKEY_LOCAL_MACHINE\SOFTWARE\Microsoft\Windows\CurrentVersion\Run]
seems to have stopped working. None of the programs listed under this
key were being loaded at startup. So I moved them to:
[HKEY_CURRENT_USER\Software\Microsoft\Windows\CurrentVersion\Run]
and they loaded and all is back to normal.

How is this going to affect another user or the .NET account?
I don't like running "SystemTray"="SysTray.Exe" from HCU.
How do I fix this?

Disable Run Commands Specified in the Registry (Windows 98/Me/2000/XP) at Registry Guide for Windows:

Set everything to 0

Thanks for the reply Ramesh.

The link you suggested describes the symptom but
the fix didn't work so it is being caused by something
else. I'm trying to get more details about what exactly is
happening during startup but it is difficult for me to do.

It now appears that out of the groups of programs that
previously started from HKLM/etc ..., some will now
start but others still cannot.
