I recently got some malware and spyware on my comp, so i followed a similiar
thread to remove it in safemode and then restarted my comp to find windows
wouldn't load as a file was missing, so i repaired windows, but now i'm
having problems, my graphics card isn't showing up (tryed re-installing but
drivers say its not there) and various games won't start...i'm sure these are
hints to a more serious problems, I know i'll probably have to post a
diagnostic or something, so if anyone could do a step by step to get me
started it would be appreciated.

Without knowing exactly what malware you had and what you did, it's
impossible to give you focused help. If everything worked perfectly
before you did whatever you did, then it is unlikely that you have
hardware failure. Of course, there is always the chance that you do
have hardware failure and it was coincidental with what you did OR you
had pre-existing hardware problems and your original issues weren't
with malware at all (or only). Unfortunately, there's no way for us to
tell.

It is completely possible for viruses and malware to destroy enough
necessary operating system files to require a clean install. If you did
an actual Repair Install and that didn't help, then back up your data
and do a Clean Install. Don't connect to the Internet without having
the SP2 firewall active. If you are still having problems as you
described after the Clean Install, then you know you have hardware
issues.

Think i'd found the problem, during windows repair i get the message 'Can
not find file VIAAGP1.SYS on VIA AGP Filter driver disk' i can't find this on
any of my disks that came with comp and as i run graphics card off agp1 i
think that must be it, any ideas?
Also after logging in after repair i got 2 NO DISK messages >
IMJPMJG.EXE NO DISK > please insert a disk into drive\device\harddisk1\dr12
CiceroUIWndframe:jpager.exe> please insert a disk into
drive\device\hardisk2\DR18

Any help is appreciated

For the first problem, see links provided by this search, particularly
the first one:
http://www.google.com/search?hl=en&lr=&q=VIAAGP1.SYS&btnG=Search

Are you sure the second error message says "IMJPMJG.EXE" and not
"IMJPMIG.EXE"?
