There is a patch available from Microsoft that fixes this problem. The
simplest solution is to let Windows Update sort out what patches you
need to bring your machine up to date. It is almost certain to identify
and include this patch as needed.
However, a workaround if you don't want to find and load the patch for
some reason is, when shutting down your PC, select the "Restart in
MS-DOS mode" option. Once you're at the DOS prompt, then power the
machine off.
You'll find that it drops out to the DOS prompt quite quickly (in
comparative terms, anyway) and when you next power the PC back on it
boots up quite happily, without the need to run Scan Disk or any
suggestion that you had an improper shutdown.
I couldn't tell you if this is good practice or not. I can tell you that
I know of a fair few PC's running Windows 98 that suffer from this
problem that have been shut down in this way each night for the last few
years or so and it doesn't seem to have done them any harm.
