Help please...I have 2 versions of windows on my computer

I had a problem wih my windows 98 SE. Originally,When I start the comp it does its usual thing but it would display a message that said all this technical stuff and says: SYS>INI file missing. But...if I het enter it would go to the typical windows screen and then load my startup screen and all the normal stuff its suppose to do. Well thats great but certain programs tend to crash as to where they didn't before. So I tried to reinstall windows 98 SE. Its a borrowed disk because I never had the original.(I bought the comp from someone 3 blocks from where I live.)Anyhow, It seems to run fine, but it lists windows twice in the boot-up. What can I do to fix the problem? How do I remove the extra program? It shows windows 98 AND Windows 98 SE .
 
maybe safe mode, and delete or uninstall the one you
don't want??
