Follow Up Folder in Exchange Mailbox

I have all my messages going to my exchange mailbox. Can I create a followup
folder in this mailbox and display it in my favoirtes? I see that the follow
up folder from my personal mailbox is in my favorites but these messages are
flagged in my exchange mailbox?

Yes, you can create a Follow Up folder for Exchange mailboxes as well.

I was under the impression that a follow up folder was created automatically
by outlook so that when something is flagged that it will display in that
folder. If I create a follow up folder in my personal exchange account will
Outlook automatically put any messages I flag into this new folder or will I
have to create a rule of some type?

It's done automagically. You can define your own Search Folders by File->
New-> Search Folder...
