fixboot selects wrong file system type

Using fixboot in recovery a FAT16 boot sector was installed. The correct one
should have been FAT32 which is what is in the partition table.. Why did
this get
chosen and how with reasonable ease can I get a FAT32 boot sector installed.
It
may be that the rest of the partition is so messed up that it defaulted to
FAT16 and
a reinstallation is required but without a boot sector which corresponds to
what I know
WAS there I am reluctant to accept this action. Thanks

Your post raises lots of questions, e.g.
- How do you know it's a FAT16 boot sector?
- What is your boot partition? FAT16? FAT32? NTFS?
- Can you see your file system while in the Recovery Console?
- What is the contents of c:\boot.ini?
- What exactly happens at boot time?
