My boss tried to copy a file from one CD to another (before I started working
here). Now, every time you boot the computer, it says that there is a file
waiting to be written to CD. But you can't delete the temporary file because
the CD is was pulled from isn't available.

Is there any other way to get rid of this annoying message and the
associated file?

navigate to

C:\Documents and Settings\udername\Local Settings\Application
Data\Microsoft\CD Burning

and delete the pending files.

Make sure show hidden and system folders is enabled if you don't see
this path.

When I do this, I get an error:

"Cannot delete file: Cannot read from the source file or disk."

Any other thoughts?

Certainly sounds like a permissions problem. So, what are the permissions?
