EWF and System Cloning

Can someone explain to me why the ewfmgr reports "Unable to find any
protected volumes" after I go through a system clone?

explains that I have to make a few changes to my project and that I
basically have to manually enable the EWF on all of my clones. Why
should I have to do this?

There is a different way. You can create a custom DLL for the system cloning
component that contains the EWF APIs. During EWF when the cloning tool is
called, the DLL performs a EWF commit to preserve changes. Everything else,
can be left with their respective defaults.
