how would one schedule unattended drive clean up for systems with more than
one drives?

The drive clean wizard will prompt for drive letter.

Also, I don't think it cleans out all temporary file even when it run
manually. For example old *.tmp and ~*.* from various users folders seems
to be left around
 
To clean up several drives at one time,go to run,type:CLEANMGR /SAGESET
Select the files to clean(usually all),close out,back to run,type:CLEANMGR
/SAGERUN
