You are not completely clear in you drive arrangement, I
don't understand...you have a dual boot system with W98 and
XP. You have three physical hard drives and want to remove
one, but when you do the system won't boot.
If the drive contains the Master boot record and you remove
it , it is no wonder that the computer won't boot.
You might show a table with the files you have on which
drive, that will help us out here help you.
If you want to keep the dual boot, you must have a master
boot record that points to the OS.
If you have Partition Magic or some other boot loader repair
tools you can fix it.

"repair MBR"

dont seem to apply ( E: is the first partition on the drive,
