disabling programs that start automatically

I have checked in my Startup folder and it does not list
all of the programs that start automatically on my machine.
How do I disable these programs that launch automatically
and appear on the right side of my applications running bar?

First, look to the programs themselves. There may be an option to "start
when Windows starts" or similar language.

If nothing there, click START|RUN, type "msconfig" (no quotes) and <enter>.
Click the Start Up tab. If the item appears, UNcheck it.

At next boot, check the box "do not show again" that appears in the info
window.
There are many places in the registry from which programs can be started.
