From the wealth of information you've provided I can only tell you that everything or nothing could be corrupted, or all points in between. It's almost spring...but there's no reason to clean your system once a year. I do it every month. Inside and out. Beyond that I can only suggest you look at your services, startups, system settings, disk health, etc, etc...
