Checkdisk utility

I can't seem to get rid of a small problem.
When I turn on my PC, Checkdisk utility starts running. It
says one of my disks needs to be checked for consistency
and that it's recommended I don't Escape out of it.
However, Checkdisk "wants" to run every time I start my
PC. I have 2 hard disks, partitioned into C:, D:, & E:.
Checkdisk doesn't run on my C: partition but only runs on
the other two. I went to the error log, and it shows that
there are corrupted files/areas on my D: & E: logical
drives.
I don't know how to fix this. Does anyone have an idea.
I'd appreciate any suggestions, since I'm ready to kick my
comp. :)

This is probably too extreme for anyone, but ...

I have a computer that dual-boots WinME (on C:) and WinXP (on E:).
It is all Fat32.

One day, WinXP refused to boot, apparently due to a disk problem.
The F: partition was lost altogether.
However, WinME would boot just fine.

From WinME, I ran Norton Disk Doctor. It fixed the partition table and all
disk problems,
including restoring the F: partition.

All has been peachy ever since. (Except that I had to reassure NAV that the
partition table
had not been attacked by a virus.)

Well, you did ask for "any" suggestions!!!!

Is the fact that my file system is NTFS matter?
Another thing that's weird, is when I attempt to run
Defrag on C: - it works, but when I try to run it on D: or
E:, the error message pops up and it says that Defrag
cannot run, because Chckdisk utility is scheduled to run.
But, of course, every time I restart my PC, checkdisk
runs, only then it lets my Log In into my PC, but when I
go to Defrag it gives me the same error.
Do you think my hard disk has corrupted sectors and
checkdisk utility is just unable to fix it?
