Since a couple months ago after downloading a Microsoft
patch, my e-mail wouldn't work. I found out it changed
some settings and got it to work. But since then, I can
only download Microsoft update files and my virus
protection update files. ANY other file/program I attempt
to download end up with an error saying the site is
unavailable. My computer starts out with the download
screen, the "little dual monitors" in the lower right-
hand screen stay lit, showing something is taking place,
but again, I end up after 5 minutes or so unable to
download. The progress bar for the donwload never moves. I
have reset Internet Options to default as well as IE 6.
Any help would be greatly appreciated.

Ben,

This reminds me of QHosts or a similar Hosts file hijack.

You don't use a Hosts file adware / crapware blocker, like MVPS Hosts, do you?

Search your entire system drive, including hidden and system folders, for
multiple copies of file named "hosts". The legit copy should be in
"C:\WINDOWS\system32\drivers\etc\".

Also, give LSP-Fix a shot.

Paranoia comes from experience - and is not necessarily a bad thing.

Kind of sounds like you may have fallen for one of the "spoof" MS patches
that are actually a virus or trojan horse masquerading as a security update
from MS. FYI, for all the readers of this, Microsoft NEVER EVER sends out
emails with patches and updates attached nor containing clickable links to
dl patches and the spoofers are getting very very good at making it look
legit.
