How can I stop the "Autoexec.nt" file from being deleted from the "System32"
directory when I close windows down. If not, can I make windows copy a
backup of this file at start up?

Try copying that file from the windows\repair folder to the windows\system32
folder.

I am already copying the file but would like to learn if it can be copied
automatically at start up. I had to perform a reinstall of XP. Before this
I never had this problem and I am wondering why it is an issue now. Could it
be due to a trojan horse infection after the reinstall which took some
removing?

Please check the PATH Statement via a command prompt see to see if both the
following folders are included:

%systemroot%
%systemroot%\system32

According to my anti virus program I am now clear of this trojan horse,
(Trojan Horse IRC/Backdoor.sdbot.68.z), although it took two attempts to
remove it. I followed the link and did a scan using "Pestscan" and it failed
to recognise this Trojan so I think I can assume that I am rid of it.

It is. But if you make it read only it will remain there.
Then you can run spybot search and destroy and adaware which should get rid
of the problem.
