Can I remove $NtUninstall folders and $NtServicePackUninstall folders?

If so, how?

Do automatic backups of existing configs before I update
with new service pack/patch, but now they are taking up a
lot of space.

You can delete the directories
%windir%\$KBxxxxxx$

If you attempt Add/Remove on a program that can't be found, you should be
prompted that the entry can be removed. Else navigate to
HKLM\Software\Microsoft\Windows\CurrentVersion\Uninstall
and delete the subkey for the program to remove it from Control
Panel|Add/Remove Programs
