Two copies of Windows 2000 installed? How to uninstall one of them

I hope someone can help with this. I am trying to help a friend who is
completely computer illiterate: I know a bit more, so like the one-eyed man
in the land of the blind, I am his resident expert.

He has somehow got two copies of Windows 2000 installed on his PC, with all
of his applications running on one copy. The problem came to light when he
tried to install Service Pack 4 and it caused all sorts of problems for him.
Any advice on how to remove the redundant copy?
