Of course, the answer is simple, no and yes.
PowerPoint Presentation Window normally runs semi-exclusively, meaning that, just as you described, it stops when any other program window gets the focus. This includes even the edit pane of PowerPoint and is completely normal. This type of setup allows for all reasonably available resources to be devoted to the presentation. I think, if you were using Power-show add-in to PowerPoint that you could run the presentation in the background.
