Is there a way to switch entire folders from Windows Live and Hotmail from
one location to the other, without moving each message one at a time? I am
trying to separate different mail into different addresses.

There are three different things:
Windows Mail
Windows Live Mail
Windows Live Hotmail

We need more information about what you want to do.
