Default Clean up Uninstall

Our CA office has a win2k server that now takes up to 20
minutes to reboot. The only thing they've changed is
uninstalling 2 software packages, one of which was
intranet software. (not much detail but it's all I have)
One idea I have is that the software left remnants in the
registry and this is what's causing the slow reboot.
Any suggestions on how to best clean up the registry so as
to eliminate that as a cause?

Thanks

It seems to be hanging there and also at "loading personal
settings".
