How can I create a policy that applies only to a users
remote desktop when they login to a term server but has
no effect when they are logged into the "standard"
desktop.

look up group polic loop back processing mode. Used for this type of setuo
(IE hit the user when they login to a specific machine instead of just
applying their Parent OU GPOs)
