Not sure what to add here since you answered the questions by yourself.
You definitely can use convert.exe utility to automate the FS conversion. Just dont' convert the FS with EWF enabled.
you can launch the command as FBA generic command at phase after the cloning. or you can set up a self-cleaning startup item (if
Explorer Shell used) or RunOnce command.
EWF doesn't care about the FS. It is a filter driver to the disk driver. Also, hopefully during FBA you will not have EWF enabled so
it doesn't really matter for EWF if you switches to another FS.
