Yup, you want:

structure.cnf

It will be in the '_vti_pvt' folder (hidden) from your backups. It shows up
as a "SpeedDial" file, but it's really a text file that holds a coded
version of the Nav Structure.

Just over-write the blank one in the site and recalculate and you should get
your Nav back.

Note, another good way to back them up, is to simply print them. That way
if you hose it you can rebuild quickly.
