I have a client that recently upgraded from 03 to 07 (Outlook) and the links
she had established in her 03 version within her contact files did not
transfer. Is this held in a separate place? Any way to get them back?

Yes, the contacts that were linked at the bottom of the box (where it
indicated other contacts) when an individual contact was open.

As long as she did not import the contacts when she upgraded, you just need
to show the contacts field to see them again.
Tools-> Options-> button Contacts Options...-> Show Contact Linking
