On your Windows 2000 CD, browse to the \support\tools directory and extract "deploy.cab". This file contains Sysprep and Setup Manager. I highly recommend downloading the latest version of Sysprep for Windows 2000 (if you haven't yet) and replace the version of Sysprep that was in "deploy.cab". You can download if from here:

Then, run Setup Manager and create a Sysprep Install file. Finally, after all this, create a "sysprep" folder on the C drive at root. In this folder, copy the install file that you created and the Sysprep files that you downloaded. Now run Sysprep like usual from this directory. When Windows 2000 reboots, it looks for this Sysprep directory. If it's there, it uses the info from the install file present, thereby "disabling" the mini-setup.
