We are having an issue at work with accidental dragging and dropping folders
into other folders. (You go to open a folder and it's missing!)

Is there some way to prevent this from happening? Turn off the feature,
Lock the folders, Can a pop up text box that says "Are You Sure You Want To
Move This?"

No. It's a user issue.

Maybe the users are doing it in the file|Open or file|SaveAs dialogs.

To the OP: That doesn't mean that excel can help with this. Keep plenty of
backups. You never know when you won't be able to find what you're looking for.

1. Excel is not the controller of the operating system file and folder
structure, and Excel itself plays no part in that "permission system".
2. Within the operating system, the users could be prevented from doing
that in the file systems security settings, BUT that entails preventing
them from doing a whole lot more than "just moving folders".

This is quite easy mistake to do as I found out today. I went to make a
new folder to save a doc in and the new folder was created in the last
folder I had opened to save a file in. Spent ages looking for my folder
before I found in in the previous one. I manage to do this without any
dragging and or dropping.
