do we need .net framework at desktop, while running the pocket pc setup. As
in my case it is asking for .net framework.

if it does not require then pls. let me know the way out

If you are talking about the sample deployment project from MSDN - yes, it
requires .NET framework on the desktop, since it uses .net component as a
customaction
