I created a custom action to commit to an executable file but the executable
requires command line arguments. Is there any way to specify them within
the deployment project?

I am not sure I got your question right, but I think the CustomActionData
property is the way to go.

Have you tried adding the args onto the end of the file name?

"RunMe.exe /?"

?
