I mistakely hit sychronze when publishing my web and some files from a php
program on my server were downloaded to the source. I deleted those files
from the source but now when I try to publish to the destination site FP is
asking to delete the php files on my server since they don't exist on the
source! How can I stop this from happening? Is there a log file I can delete
or modify that's remembering this?

You need to put a copy of them back on your source and then mark then not to be published,

Are you say that forever I'll have to have those files sitting in my source
folder? There's got to be another way. Then that's a major flaw in the
program.

If any files are on your hosted server they will either:
- also need to be on your local copy
(or every time you publish from your local PC they will be identified by FP as not being in "sync" and try to delete them from your
server)
- marked on your FP server web as do not publish and deleted from your local copy
(open your online site in FP and right click each file to mark them as Do not Publish, or just do that in the Remote web site pane
from your Remote Web Site View)

Why are they on your server site (contact your host)
- if not use they can just be deleted
- if required by your host, ask them to move them to a subweb (or convert their folder to a subweb)
