After installing Defender automatically removed eDonkey program,
sub-directories and files without warning.

Anybody any ideas on how to get back the files that it deleted?

I not really sure but i think that eDonkey is a file sharing program. Every
File Sharing Program has viruses and spyware,so i guess Defender found a
virus imediatly and deleted it without warning and maybe that virus had
already infected all your files and removed them all. Well if you want all of
them back then just download them again or you could use system restore to
bring back your computer to an earlyer time when you didn't have Defender
such as last week. To do this, click start, control panel, Performance and
Maintenance. Then look at the see also section on the side and click system
restore. Now that system restore is open, click restore my computer to an
earlier time and click next. Finally, select a date when you didn't have
Defender and your done. Just in case it doesn't work, do the same thing but
click "Undo my last restoration. Hope this helps.

System Restore does not monitor personnel data and thus will not bring back
the lost files.
See this for more about System Restore capabilities and limitations:

A good back-up plan is a necessity to protect personal data.
