D: drive won't boot

I changed out mobo's and recovered my C: drive, but I get a blue screen when
I try to boot the D: drive. It looks like the registry and rollback are
gone. When an upgrade from the CD is attempted, it defaults to upgrade the
C: drive. I wish there was a way to tell it to upgrade the D: drive.

The D: drive files are accessible from C:, but there are programs that use
to be registered on D: that I would like to use.

How can this be resolved? If it can't be, I guess I will have to reformat
or something.
