Yes, folders and files can be encrypted using EFS, the encryption that
comes with EFS.
I suggest you read up on EFS *before* you encrypt. Then follow the
procedure on some practice files and make sure your recovery procedure
works.
There are plenty of reports on usenet where people EFS encrypted their
folders or files and then cannot get back at their files after a
system crash/OS reinstall.

Just for the record, there are third-party encryption tools that are
available. The comment about making sure that files can be recovered
in case the system become damaged stands for every tool.
