I turned on my computer on Saturday and an error message
came up saying c:\windows\system32\config\system is
corrupt, try using the repair tool during setup on your
Windows XP CD by typing r at the setup screen. I put the
Windows CD in and booted from it. At the blue setup
screen I hit r repeatedly but no repair screen came up.
In fact it installed another copy of Windows XP in my c
drive. Now I have two windows directories- one called
windows and the other called windows.o

Where on setup does a person start hitting the r key?

How do I purge my c drive of the extra Windows XP OS?

How to Perform a Windows XP Repair Install
http://michaelstevenstech.com/XPrepairinstall.htm

[Courtesy of Michael Stevens, MS-MVP]

Afterward:

Go to Start > Run and type: MSCONFIG , and hit enter.
Click on the BOOT.INI tab and then click on "Check All Boot Paths"
to delete incorrect boot paths.

If the above does not work for you, then:

Right-click MY COMPUTER and select:

Properties > Advanced > Startup and Recovery Settings > Edit

CAREFULLY edit your boot.ini file to remove the SECOND entry.
Your boot.ini file should then look similar to this:

[boot loader]
timeout=30
default=multi(0)disk(0)rdisk(1)partition(1)\WINDOWS
[operating systems]
multi(0)disk(0)rdisk(1)partition(1)\WINDOWS="Microsoft Windows XP Home Edition" /fastdetect

Very Interesting.

Same thing happened this morning on my win 2000 machine at work this
morning. Exact same message.

I wonder.....

Waiting for 'desktop support' to visit my office and do a repair.
