Is there a way to copy folders from one drive to another so that only the
newer files in both folders remain, without answer the replace question each
time?

Use the /-Y switch with Xcopy.

In addition to the "-Y" switch, you will need the /M switch for Modified
and you will need to copy BOTH ways if you are changing files in both
drives. Your phrasing is a little ambiguous, copying does not delete
anything, only overwrites, or adds to what is already there.
