conflict files

I am new to this, I have designed my website, looks good to preview, checked
hyperlinks etc,. but now i am trying to publish it, all of my files are saved
in one folder ie saved web pages, pics, themes. But when i publish it to a
remote web server all of my files are in conflict, cannot get it fixed and
there is nothing on the URL when i check it...... Please help
