I have designed a component containing 250 files. Do I have to set the
target directory 250 times, or is it an easier way of doing this..?

On your development system, place the files and the folders in their correct
location, for instance install your software.

Then in CD, under Files, click "Add Files in Folder" for each root folder.
Every child object under that folder will be added automatically. So if all
250 files resided in the same root location like "c:\program files\My_App",
simply "Add Files In Folder" for that location, CD will recursively pickup
*everything* for you.

Do that for each location of your files, if you have a few files in
system32, then simply add those individual files, not the whole folder.
