You only need to mark a compact flash device as fixed if you want to:
1) repartition the compact flash device
2) run FBA directly on the flash device.
SanDisk has a utility that enables you to mark a compact flash device as
fixed. This requires you to sign an NDA, however. Not all compact flash
manufacturers provide such a utility. Check with yours to see.
If you don't need to do either of the above, you can run FBA on an
intermediate hard disk (saving write cycles to your CF) and copy the
run-time image over to the compact flash after it is complete. Configuring
EWF can be a bit tricky, however. The following links should help you
