I agree with jbogren on this one, but I'll say it a little
differently: It sounds like you desperately need to
*backup* your hard drive, then reformat and rebuild it.
If you try to defrag a hard drive with cross linked files
and other problems you could create a lot of serious
problems for yourself.
There is also the possiblilty that you're getting
some "grown defects" and other hard disk physical
problems, but impossible to tell until you fix the logical
structure.
