I have downloaded the above.
I see that the tick boxes are automatically checked upto system/logfile.
Also the ADVANCED boxes are not checked.
Should I check these boxes or not.

It depends on if you need those items "cleaned" (removed). Personally, I'd leave them unchecked as it is things like Tray icon cache, Window size/location cache etc... - all of which are quite useful.
