I have a team who all share the folder in which emails are routed to. We
color these emails to reflect who should be working on them. Since we moved
to 2007 one person will color the flag and the others are not always able to
view that color. Is there a way to fix this?

You all need to edit your Master Category List so that you have the
Categories you want to use in that Folder.

You seem to be confusing Flagging with Categorising - they are not the same.

With Category Manager you can easily share your categories and colors in a
team. For details see the link in my signature, please.
