When programs load up they often capture the window away from the one I'm
working in. Is there a way to stop this from happening? It makes for a lot
of clicking back on what I'm working on while other things are loading up.

Probably not. Unless there is a "stay on top" feature that is available from
the program that your working on itself. But what about these "other"
programs that are loading? Is this during system start-up or is it constant.
If it's constant then you may have malware on your system in which case I
would recommend looking into some soft of antivirus/spyware solution.
