First, is your Yahoo account a free one, a paid one, or partnered
through your ISP? If free, is it US-based?
Try running the various repair functions in the WMUtil program:

If no improvement, upgrade to Windows Live Mail:
http://download.live.com/wlmail
No, there is no automated or bulk method to return messages to the
server. However, you can configure Windows Mail from deleting
messages from the server in the future
