Can't open programs after XP install

Our computer crashed after loading a Win 2000 Pro patch. We bought the XP Pro upgrade, but had to boot to the CD in order to intall it. It never gave the option of upgrading, it just installed. None of the programs we have installed show in XP and none will run. We can see the files on the hard drive, but can't open them. It looks like XP installed separately and did not replace (upgrade) 2000. Now, how do we get all those programs and files to convert over to the new XP and delete 2000 Pro?
