I have three entries in my Run history that won't delete. I've run TweakUI,
Privacy Guardian, and CCCleaner, but these three entries remain. I've
searched the registry for them, but they are never found. How can I get rid
of these entries?

Well, I seem to have solved my problem by selecting more of CCleaner's
options than I selected before, including the Issues feature. After this run
restarting, the entries are gone.
