What do you mean "if I use CHKDSK on DOS...the files are there"? You
can't see files using Chkdsk. It sounds like somehow your second
partition got messed up when you reinstalled Windows, or perhaps the
slowness was really that your hard drive (or other hardware component)
was failing. There's no way to tell from your post.
I would boot with a rescue system such as Knoppix or a Bart's PE to see
if the files appear there. If they do, back them up to removable media
and then format the second partition.
