Greetings,
Building a brand new machine. Purchased the WinXP Pro SP3 system builder's
edition disc. Installed fine the first time and was activated.

During the process of installing the other required software - SQL servers,
special drivers, etc - something got hosed in the Windows install. It now
wants to do a disk check every time it boots - it always finds errors and
says it fixed them, etc.

There are some other issues popping up since this "corruption". So, my
question is, can the system builder's edition be reinstalled on the same
original machine with the same original hardware as it was a few days ago?
Will it allow re-activation - or would I have to buy a new copy everytime
something corrupts the install?

Yes you can install it again and you will most likely need to use the telephone activation method when activating the system again

If the hardware hasn't changed, shouldn't the internet activation
succeed?

Not all the time. Again: most likely the OP will need to use the telephone activation method

An OEM edition can be reinstalled on the same hw, but you may have to use
phone activation
Did you run the hd manufacturers test utility?
Did you also run a memory check? www.memtest.org
