Can I recover files?

I ran a virus-scan, and it deleted over 1000 files. Some
were in the C:/Windows/ and C:/WINNT folder. I can't open
up new windows in IE, my taskbar is just weird, my files
are missing!

What should I do? Salvage the remaining files and reformat?
