It won't bust the JAlbum, it might bust other stuff though.
With JAlbum you will generate your albums into a folder *outside* of FP, when you are happy with the resultant album you Import the entire folder into FP, where you can then make more changes...like links back, etc.
It's easy.
It gets tad more complicated if you want to make it match your current web design because *some* changes you might want to make while the album is being generated outside of FP, and some changes you want to make when the album is *inside* of FP.
